The flapper will be against the gray stem when water is flowing through the heater, whether it is due to the circ pump or pump #1 is immaterial. This means that you have narrowed the FLO problem to either a bad flow switch or a bad board. The differential diagnosis is now made by checking the flow switch for continuity while water is flowing through the heater. Proper continuity means the board is the problem. Any resistance means the flow switch is the problem. If you do not have the means to perform this test you can just replace the flow switch first. That is usually the culprit nine times out of ten.
You have at least successfully ruled out any obstruction as water is flowing with sufficient force to push the metal flapper against the gray plastic stem of the flow switch.
